Both versions are Special Edition. The old port is a barely-functional trainwreck that doesn't even correctly support controllers. The HD collection is a basic port with a few minor snags such as bloom effects, but in every other regard it's the superior version.
Quick comparison between The PS2 version Played on PCSX2 with 3x internal resolution, 8x anisotropic filtering and the Devil May Cry HD Collection played on DMC3 standalone on PC runs like complete ass and involves alot of fixing if you want to run it properly.
